Today, Microsoft CRM does not have any duplicate checking, even when importing records as you have found.

 

You would be able to do this with a tool called Scribe Insight.  This tool is a migration and integration tool that specifically works with Microsoft CRM.  This tool allows you to write a script that first looks for duplicate records based on your specifications.  So you can look for the same first few letters of the Contacts last name combined with the first name and also match phone numbers or email addresses.
